Evidence from the patients and NC were subjected to scRNA-Seq, and cells were clustered based on the RNA expression of certain surface markers defined in haematopoietic hierarchy (Table SII), including multipotent progenitors (MPP), (Majeti et al, 2007; Notta et al, 2011) common myeloid progenitors(CMP), (Hao et al, 2001) megakaryocyte-erythrocyte progenitors(MEP), (Manz et al, 2002; Doulatov et al, 2010) andgranulocyte-macrophage progenitors (GMP) (Manz et al, 2002). We then performed t-distributed stochastic neighbour embedding (t-SNE) analysis, with the results from all ET samples being plotted and compared with data from the HC. In the final data aggregates (Fig 1A, left upper panel), the mature B and T cells were similarly clustered together among the eight different samples, indicating minimal batch effectsexisted in the current study.
